Get a DHP Powertuner or an HP Tuner, and you will find your problem.

What kind of spark plugs did you put in and what did you gap them at? Also, what pulley size are you running?

Did you change the PCM when you changed the motor?

If your fuel/air tables are wrong or have problems, that sort of thing will happen. I had that sort of issue when I was tuning my car. This was before Eddie's tuning thingy when you had to make table changes in excel. My MAF table did not have smooth enough transitions between values. So the jumps in those ranges caused all sorts of problems such as breaking up and the transmission not shifting to the next gear until I let off the throttle. I ran a curve chart on the table and saw the jerkiness at certain values. Once I had a smooth curve, all the problems went away.

103's are too cold of a plug for a stock pulley.

What is your complete mod list? Autolite 605's may be appropriate, but you may be best off with stock plugs.

Get a 180* thermostat and auto lite 104 plugs and you should be good. Like it was said before, gap them at about .055 and hopefully that should solve your breaking up problem.

Actually, scratch my last. I forgot that you were running a stock pulley. Still get the 180* t-stat and get autolite 605's. That is 1 heat range colder than stock. If you decide to drop pulleys then go with the 104's which are 2 heat ranges colder than stock.

What fuel are you running? You HAVE to run premium in the supercharged cars. I know you said your car was a GT before, so maybe you got used to running regular in it, but a supercharged application requires premium.

Do you have any way of scanning the car to see how its running? Things like knock retard under wide open throttle, timing, O2 values, boost. An aeroforce scan gauge would be a nice addition if you don't already have one.
