I am going to get the lower intake gaskets changed on my 99 GT is there anything else I should replaced while I am at it? I am thinking the valve cover gasksets as well.

You could get your fuel injectors cleaned while your at it, if you have the money.

I replaced the following when I did mine.
LIM gaskets
UIM gasket
Valve cover gaskets. (did ER rockers while I was at it.)
Throttle body gasket unless its still good.
T-stat

Also while you're at it check to see if your water pump is not leaking.
