Went to put on my new outer tie rods and control arms today and I have a snag..
I bought 97_03 arms so I could do adj struts in the future an realized the new sway bar endlinks will not work.. my sway bar mounting points are north to south an my new end links are east to west.. do I need to change my swaybar too? An what will work, gotta find locally soon. I have a compg, so what has the same mm bar but with flat mounts.? Gxp? Or any other GM cars?

If all you're replacing right now is the control arms then no the sway bar does not need to be changed, but when you go to put your new struts in then you will need to swap out the bar for a 97-03 sway bar that's 33mm I think. That will allow for the new sway bar links that attach to the control arm instead of the strut.

The swaybar mounts on my new arms seem to be in the way of the current ones or will it clear?

I don't exactly understand what you're getting at......The only difference (that I recall) between 97-03 and 04+ control arms is the spot to attach the sway bar link which would only apply if/when you upgrade the sway bar. Otherwise I don't see why there would be any clearance issues with your OLD STOCK sway bar links and the 97-03 control arms.
